And “Calypso” could also just be seen as a nice standalone short story and that is that. Star Trek has survived with these kinds of canon mismatches before. Had they known they were going to give the ship a refit and new registry they would have done so back in 2018.

One could simply say that “Calypso” came out two years ago, before season two of Star Trek: Discovery, and this is just a bit of canon mismatch that can be ignored for the sake of allowing the show to forge ahead with their season three storyline.
